Identification of direct T-box target genes in the developing zebrafish mesoderm

Abstract: The zebrafish genes spadetail (spt) and no tail (ntl) encode T-box transcription factors that are important for early mesoderm development. Although much has been done to characterize these genes, the identity and location of target regulatory elements remain largely unknown. Here, we survey the genome for downstream target genes of the Spt and Ntl T-box transcription factors. We find evidence for extensive additive interactions towards gene activation and limited evidence for combinatorial and antagonistic in… Show more

“…Our results indicate that CoBra has a highly similar motif to that determined in the mouse Bra-homolog, called T (Fig. 4) (28,(34)(35)(36). Moreover, our results indicate that the T-box DNA recognition sequence is strongly conserved, both across a wide range of T-box classes [including Eomes (37), Tbx1, Tbx4, and Tbx2] and also across different organisms (Fig.…”

“…For instance, pcdh8 and her1 were expanded anteriorly, which was expected because they are Tbx16 target genes (Fig. 2B,C) (Garnett et al, 2009;Yamamoto et al, 1998). Interestingly, sox2 and ntl were reduced in the progenitor zone (Fig.…”

“…Tbx16 is thought to act directly as a transcriptional activator and has been shown to be involved in activating the transcription of a large number of target genes (Garnett et al, 2009). We investigated whether the repression of ntl and sox2 that we observed was a result of a repressive function of Tbx16 or of Tbx16-driven activation of a repressor.…”

“…A gene was annotated as a target if an enriched probe fell within Ϫ9 kb and ϩ3 kb (12 kb) of the TSS. This approach successfully identified all known direct targets of Ntl (dld, tbx6, and wnt8) except wnt3a, which was not represented on our microarrays (8,52). Further information on validation of our approach can be found in SI Text.…”
