Identity by descent and DNA sequence variation of human SINE and LINE elements

Abstract: To test the hypothesis that Alu and L1 elements are genetic characters that are essentially homoplasy-free, we sequenced a total of five human L1 elements and eleven recently integrated Alu elements from 160 chromosomes (80 individuals representing four diverse human populations). Analysis of worldwide samples at L1 loci revealed 292 segregating sites and a nucleotide diversity of 0.0050. For Ya5 Alu loci, there were 129 segregating sites and nucleotide diversity was estimated at 0.0045. The Alu and L1 sequenc… Show more

“…First, the presence of a SINE element represents identity by descent, since the probability that two different young SINE repeats would integrate independently at the same chromosomal location is small. Although there have been a few reports of parallel insertion events (Kass et al 2000;Cantrell et al 2001), these are considered to be very rare, at least for primate Alus (Roy-Engel et al 2002;Salem et al 2005). Second, the ancestral state of each SINE insertion polymorphism is known to be the absence of the Table S1.…”

“…identical by descent (Salem et al 2005;Ray et al 2011) and reveals extensive, lineage-specific retrotransposition. As expected, they are conserved at higher frequencies at orthologous loci in the related classical lines (B6, A/J, and WSB).…”

“…Because Alu insertions are unique events that are identical-by-descent or free of homoplasy, they have been useful in genetic mapping and population genetics studies (Batzer et al, 1994;Batzer and Deininger, 1991;Perna et al, 1992;Roy-Engel et al, 2001;Salem et al, 2003Salem et al, , 2005aStoneking et al, 1997;Tishkoff et al, 2000). In addition, Alu elements are known to impact several aspects of the genome.…”
