InDePTH: detection of hub genes for developing gene expression networks under anticancer drug treatment

Abstract: It has been difficult to elucidate the structure of gene regulatory networks under anticancer drug treatment. Here, we developed an algorithm to highlight the hub genes that play a major role in creating the upstream and downstream relationships within a given set of differentially expressed genes. The directionality of the relationships between genes was defined using information from comprehensive collections of transcriptome profiles after gene knockdown and overexpression. As expected, among the drug-pertu… Show more

“…In addition to evaluating the functional profile of all the associated genes within the modules selected, we performed inferences into the importance of the genes with high centrality within a GCN - hubs, which may be described as core regulators (Amrine et al, 2015) . Through the criteria defined for selecting hubs, we could identify the hub for each cluster of the cold stress gene modules, being considered key elements into the cold resistance definition (Carlson et al, 2006; Koido et al, 2018).…”

“…In the gene co-expression network, highly connected genes are called central genes, and central genes play an important role in response to stress (Koido et al, 2018). We selected genes with an MM > 0.85 and GS > 0.6 in module turquoise (Figure S3), introduced them into Cytoscape, and screened them using the MMC algorithm, and selected the gene with the highest connectivity as the hub gene.…”
