INDISIM-Denitrification, an individual-based model for study the denitrification process

Abstract: Denitrification is one of the key processes of the global nitrogen (N) cycle driven by bacteria. It has been widely known for more than one hundred years as a process by which the biogeochemical N-cycle is balanced. To study this process, we develop an individual-based model called INDISIM-Denitrification. The model embeds a thermodynamic model for bacterial yield prediction inside the individual-based model INDISIM and is designed to simulate in aerobic and anaerobic conditions the cell growth kinetics of den… Show more

“…Since the elemental formula for Paracoccus sp. is CH 1.8 O 0.48 N 0.25 (molecular weight 25.03 g/mol) ( Van Verseveld and Stouthamer, 1978 ; Araujo-Granda et al, 2020 ), and the monomer of PHB is C 4 H 6 O 2 (molecular weight 86 g/mol) ( Yamane, 1993 ), carbon accounts for 47.9% and 55.8% of the biomass and PHB, respectively. With 56.5 g/L of RCDM and 32.1 g/L of PHB, the carbon in RCDM and PHB were calculated to be 27.1 and 17.9 g/L, respectively.…”

“…These metabolic reactions could be used to design the individual metabolism model as well as to parameterize the IBM models. In this sense, we think that the MbT-Tool's outputs are a convenient means to advance with this type of model (Araujo Granda et al, 2016b, 2016c.…”
