Integration of a constraint-based metabolic model of Brassica napus developing seeds with 13C-metabolic flux analysis

Abstract: The use of large-scale or genome-scale metabolic reconstructions for modeling and simulation of plant metabolism and integration of those models with large-scale omics and experimental flux data is becoming increasingly important in plant metabolic research. Here we report an updated version of bna572, a bottom-up reconstruction of oilseed rape (Brassica napus L.; Brassicaceae) developing seeds with emphasis on representation of biomass-component biosynthesis. New features include additional seed-relevant path… Show more

“…FBA represents an established technique to generate quantitative models of optimal steady-state flux distributions at large-scale metabolic networks. Appropriate FBA models involving seed metabolism (GrafahrendBelau et al, 2009;Hay and Schwender, 2011;Hay et al, 2014) and even individual seed organs/tissues Borisjuk et al, 2013) have been elaborated. As yet, however, these seed models cannot account for the exchange of materials between the individual tissues/organs.…”

“…In this case, the pre-processing time was similar in these two models using both solvers, highlighting the dependence on both factors. We further compared the performance of Fast-SNP against a previous method for generation of a minimal null space basis (Hay et al , 2014). This method is based on the identification of reactions involved in infeasible loops through FVA and extreme pathway analysis.…”

“…Recently, fluxes obtained from 13 C-MFA have been used to validate the quality of FBA or FBA-based models (Chen, Alonso, Allen, Reed, & Shachar-Hill, 2011;Schultz & Qutub, 2015). In addition, flux information derived from 13 C-MFA can be used as a constraint to FBA models to improve the accuracy of the intracellular fluxes prediction (Choi, Kim, Lee, & Lee, 2007;Hay et al, 2014 techniques have been proposed (Tepeli & Hortaçsu, 2008). For a detailed view on these dynamic approaches, readers can refer to (Antoniewicz, 2013b).…”
