Mechanism of Ligand Discrimination by the NMT1 Riboswitch

Abstract: Riboswitches are conserved functional domains in mRNA that almost exclusively exist in bacteria. They regulate the biosynthesis and transport of amino acids and essential metabolites such as coenzymes, nucleobases, and their derivatives by specifically binding small molecules. Due to their ability to precisely discriminate between different cognate molecules as well as their common existence in bacteria, riboswitches have become potential antibacterial drug targets that could deliver urgently needed antibiotic… Show more

“…Specifically, NMT1 catalyzes the N-myristoylation reaction, linking myristic acid molecules to amino acid residues of target proteins. This modification can impact various cellular processes, including signal transduction, apoptosis, and protein–protein interactions 53 , 54 . NMT1's role in these processes is likely associated with regulating the function, stability, and localization of specific proteins.…”

“…We reported the uncertainty in the averaged Δ G comp and Δ G free as the standard error of the mean (from three replicas) and have calculated the error in the final ΔΔ G by computing the standard error of the mean associated with the averaged Δ G values. We obtained a good convergence and a reasonable statistical uncertainty (<1 kcal/mol) of the computed energetics (ΔΔ G ). ,, …”

“…In this work, we applied all-atom MD simulations with alchemical free-energy calculations to probe the effects of m 6 A modification on the RNA structure at two distinct structural levels. Initially, we characterized the energetics of syn / anti configurations adopted by the methyl group in the methylated adenine mononucleotide, thus resolving the effects of methylation on one of the basic building blocks of RNA .…”
