Mining flexible-receptor docking experiments to select promising protein receptor snapshots

Abstract: BackgroundMolecular docking simulation is the Rational Drug Design (RDD) step that investigates the affinity between protein receptors and ligands. Typically, molecular docking algorithms consider receptors as rigid bodies. Receptors are, however, intrinsically flexible in the cellular environment. The use of a time series of receptor conformations is an approach to explore its flexibility in molecular docking computer simulations, but it is extensively time-consuming. Hence, selection of the most promising co… Show more

“…Significant differences in expression profile of miRNAs in the intracellular and extracellular environment of hES-MSC cultures were identified. Interestingly, the let-7 miRNA family is highly expressed in both intra- and extra-cellular samples of hES-MSC (Koh et al, 2010). Advances in miRNA array techniques have provided significant advances in miRNA profiling of exosomes.…”

“…A strategy has been suggested to generate an ensemble using NMA [76]; however, applying NMA has raised issues such as how many modes have to be used [61]. Several selection techniques have been proposed to extract promising protein conformations from MD simulations [87]- [89]. Unfortunately, MD is strongly limited by the available computational power.…”

“…This study reports the complete miRNA profile from onion thrips, Thrips tabaci . A small RNA library was prepared from the pooled samples of different developmental stages of T. tabaci and the high‐throughput Illumina deep ‐ sequencing technology (Avesson et al., 2012; Burnside et al., 2008; Ge et al., 2013; Koh et al., 2010) was used to identify miRNAs from the prepared library.…”

“…High‐throughput next‐generation sequencing (NGS) emerged as a powerful tool to identify miRNAs from animals and plants (Calla & Geib, 2015; Guillem, Bastian, Maria‐Dolors, & Xavier, 2016; Nandety, Sharif, Kamita, Ramasamy, & Falk, 2015; Song et al., 2011; Wang et al., 2012; Wu et al., 2013). It has accelerated the pace of miRNA discovery from various animals and plants (Avesson, Reimegard, Wagner, & Söderbom, 2012; Burnside et al., 2008; Ge et al., 2013; Hu et al., 2012; Kang et al., 2012; Koh et al., 2010; Zhang et al., 2012). …”
