N6-methyladenosine-associated prognostic pseudogenes contribute to predicting immunotherapy benefits and therapeutic agents in head and neck squamous cell carcinoma

Abstract: Rationale: N6-methyladenosine (m 6 A) is involved in critical cancerous processes. Pseudogenes play various roles in carcinogenesis and progression. However, the functional roles of m 6 A-associated pseudogenes in head and neck squamous cell carcinoma (HNSCC) are largely unknown. Methods: We systematically analyzed the mRNA profile of 24 m 6 A regulators and 13931 pseudogenes from The Cancer Genome Atlas HNSCC dataset and ultimately identified 10 m 6 A-associated prognostic pseudogenes, which were validated in… Show more

“…Its pseudogene IKBKGP1 is highly significant for patients who tolerate stings. It is important to note that the significance of pseudogenes is being discovered and has been highlighted in various studies [ 43 , 44 , 45 ]. The transcript IKBKGP1 was 5 times less expressed after reaching the maintenance dose ( p -value = 0.01) and 25 times less expressed after immunotherapy ( p -value = 0.00001).…”

“…These results imply that HNSCC patients with a high CCRGPI are less likely to benefit from ICI therapy than those with a low CCRGPI. Interestingly, the results of the analysis of the immune-related gene prognostic index (IRGPI) [ 43 ], immune-related gene signature (IRGS) [ 44 ], and m6A-based risk score (m6Arisk) [ 45 ] in the GSE212550 dataset were contrary to the trends in the original articles (IRGPI, IRGS) or were not significant (m6Arisk) (Fig. 8 D).…”

“…Interestingly, HLA-DQ phenotypes have been linked with non-responsiveness to hepatitis B vaccination (39). DDX12P is an m 6 A-associated prognostic pseudogene, correlated with favorable outcomes in patients with head and neck squamous cell carcinoma (40). Furthermore, expression patterns of DDX12P were correlated with anti-tumor response and may regulate immune-involved genes through miRNA targeting.…”
