Next Generation Sequencing of miRNAs – Strategies, Resources and Methods

Abstract: miRNAs constitute a family of small RNA species that have been demonstrated to play a central role in regulating gene expression in many organisms. With the advent of next generation sequencing, new opportunities have arisen to identify and quantify miRNAs and elucidate their function. The unprecedented sequencing depth reached by next generation sequencing technologies makes it possible to get a comprehensive miRNA landscape but also poses new challenges for data analysis. We provide an overview of strategies… Show more

“…While mapping to known microRNA precursor databases can be a faster and more direct method to quantify microRNA expression, mapping smRNA reads to the entire genome is emerging as a consensus standard procedure (Motameny et al 2010, Farazi et al 2012, Stokowy et al 2014. Genome mapping allows identification of novel smRNAs, and can effectively identify transcripts of RNA classes such as rRNA, tRNA, and mRNA.…”

“…Deep sequencing, or next generation sequencing as it is also called, is a novel approach to discover new miRNAs as well as characterizing expression levels of annotated miRNAs [239]. One advantage of using deep sequencing opposed to microarrays is the ability to get absolute quantitative measurements instead of relative signal intensity [240].…”

“…Experimental miRNA investigation are frequently supplemented by bioinformatic techniques, are used to develop raw sequencing data, discover mature sequences, miRNA genes, targets and precursors to determine isoforms, and organize small RNAs into identified miRNA families [59,60]. These computational and experimental techniques not only permit for economical, qualitative and quantitative small RNAs analysis, they also produce more precise results in a limited time period [61].…”
