NGS-PrimerPlex: high-throughput primer design for multiplex polymerase chain reactions

Abstract: AbstractSummaryMultiplex PCR has multiple applications in molecular biology, including developing new targeted NGS-panels. We present NGS-PrimerPlex, an efficient and versatile command-line application that designs primers for different refined types of amplicon-based genome target enrichment. It supports nested and anchored multiplex PCR, redistribution among multiplex reactions of primers constructed earlier and extension of existing NGS-pan… Show more

“…Most dependencies can be installed automatically in their own Conda environment through Nextflow (Di Tommaso et al, 2017). Only the optional dependencies (BaitsTools; Campana, 2018 and NGS-PrimerPlex;Kechin et al, 2020) must be installed by the end-user as no Conda recipe currently exists for these packages. We describe the pipeline briefly below.…”

“…After site selection, the individual identification and ancestry assignment SNP sets are combined and the user can choose to design baits for capture-based projects using BaitsTools (Campana, 2018) or alternatively import the sites into NGS-PrimerPlex (Kechin et al, 2020) to design primers for multiplex SNP panels. Finally, as an in silico validation of the panel design, the program performs PCA (using PLINK 2) on the biallelic sites from the unfiltered input VCF, the post-filtering VCF, and the final chosen population-assignment and individual-identification sites (both separately and concatenated).…”
