Nucleosome-Omics: A Perspective on the Epigenetic Code and 3D Genome Landscape

Abstract: Genetic information is loaded on chromatin, which involves DNA sequence arrangement and the epigenetic landscape. The epigenetic information including DNA methylation, nucleosome positioning, histone modification, 3D chromatin conformation, and so on, has a crucial impact on gene transcriptional regulation. Out of them, nucleosomes, as basal chromatin structural units, play an important central role in epigenetic code. With the discovery of nucleosomes, various nucleosome-level technologies have been developed… Show more

“…Therefore, previously published methods also detect nucleosome DNA or protein-free DNA (Fig. 2 A) 10 , 11 , 14 – 16 . To enrich only the DNA-TAF complex, we used DSP because it is long enough to crosslink neighboring nucleosomes, which can be easily removed by centrifugation (Fig.…”

“…Genome-wide histone modifications are often positioned by chromatin immunoprecipitation and high-throughput sequencing techniques (ChIP-seq), which can enrich target chromatin fragments carrying specific histone modifications ( Kong et al, 2022 ). ChIP-seq is also commonly used to analyze transcription factor binding sites and other protein-DNA interactions ( Wen and Tang, 2018b ).…”

“…For example, the trimethylation of histone H3 at lysine 4 (H3K4me3) is often associated with active promoters, while trimethylation at lysine 27 (H3K27me3) is linked with gene repression [27]. This interplay between DNA methylation and histone modifications is sometimes referred to as the "epigenetic code" (reviewed in Kong et al [28]). While DNA methylation can influence the histone modification state, the reverse is also true: histone modifications can affect the DNA methylation pattern.…”
