Nucleotide sequence of the coat protein gene of a strain of clover yellow vein virus from New Zealand: conservation of a stem-loop structure in the 3′ region of potyviruses

Abstract: The sequence of the 3'-terminal 1492 nucleotides of the genome of a New Zealand isolate of clover yellow vein potyvirus (CYVV) has been determined. This sequence encodes a large open reading frame of 1314 nucleotides, the start of which was not identified, but which encodes a putative 272 amino acid coat protein. Downstream of the coat protein coding region is a 177 nucleotide untranslated sequence terminated by a polyadenylate tract. Comparison of the deduced CYVV-NZ coat protein amino acid sequence with two … Show more

“…Comparison of coat protein sequences also showed that the amino terminal region of that of C1YVV [5,44,45] spanning amino acid residues 18 to 30 (Fig. 4) does not show any sequence identity with the corresponding coat protein region of strains of BYMV whose sequences have been determined to date [-6, 17, 43, 44], suggesting that the epitopes of the C1YVV-specific MAbs 1, 2, 4, and 13 are located in this region.…”

“…A comparison of coat protein amino acid sequences from the surface-exposed, amino terminal region of strains of BYMV and C1YVV [5,6,17,[43][44][45] shows that the coat proteins of these two viruses have 11 of the first 17 amino-terminal amino acid residues identical (Fig. 4).…”

“…3). The 3% non-coding region of both viruses contains the consensus sequences GAGG (position 1029-1032 and 1032-1035 in SPLV-CH and SPLV-T, respectively) and CCTC (position 1038-1041 and 1041-1044 in SPLV-CH and SPLV-T, respectively) separated by five nucleotides, which could form a stem-loop structure possibly having a role in replication (Bryan et al, 1992). Nucleotide sequence identity between SPLV-CH and -T in the 3% non-coding region was 97.0%.…”
