OncoScape: Exploring the cancer aberration landscape by genomic data fusion

Abstract: Although large-scale efforts for molecular profiling of cancer samples provide multiple data types for many samples, most approaches for finding candidate cancer genes rely on somatic mutations and DNA copy number only. We present a new method, OncoScape, which exploits five complementary data types across 11 cancer types to identify new candidate cancer genes. We find many rarely mutated genes that are strongly affected by other aberrations. We retrieve the majority of known cancer genes but also new candidat… Show more

“…As a general role, this ceRNA interaction network suggests that downregulation of FER1L4 should result in the downregulation of RB1 mRNA, implying a positive correlation between their expression levels. Despite downregulation of FER1L4 and upregulation of RB1 that we and some other researchers [20][21][22][23][24][25][26][27]36] observed in colorectal tumors compared with their corresponding non-tumor tissues, a positive correlation between their expressions levels was identi ed when their expressions were analyzed just in tumor or polyp tissues in our study. This observation was consistent with their molecular relationship in the ceRNA network.…”

“…RB1 is one of the rst described tumor suppressor genes in a wide variety of human cancers, but its involvement and function in colorectal cancer is largely controversial. Some researchers reported its downregulation [36,37], but, others observed its upregulation in CRC [20][21][22][23][25][26][27]. Here we also observed signi cant upregulation of RB1 in the colorectal tumor compared with their matched marginal non-tumor tissues.…”

“…GScore has been implemented to consider: (1) genomic feature evidence by mutation consequence, functional impact, and population allele frequency; (2) relevance in cancer estimated by Cancer Gene Census (CGC) of COSMIC v84 [ 30 ], TumorPortal resource [ 31 ], Tamborero et al [ 32 ], and OncoScape [ 33 ]; (3) essentiality from RNA interference (RNAi) experiments in cancer cell lines from Achilles project [ 34 , 35 ] and; (4) clinical implications based on its pathogenicity supporting evidence (taken from COSMIC and ClinVar). GScore weight assignation for non-ranked gene lists and for VCF files are described in Additional file 1 : Tables S2 and S3, respectively.…”

“…OncoScape [23] is an R package software for cancer gene prioritization that has a Web portal for interactive analyses. OncoScape can access five complementary data types across 11 different cancers to identify new candidate cancer genes and explore cancer aberrations by using a fusion of genomic data.…”
