Pathway analysis software: Annotation errors and solutions

Abstract: Genetic databases contain a variety of annotation errors that often go unnoticed due to the large size of modern genetic data sets. Interpretation of these data sets requires bioinformatics tools that may contribute to this problem. While providing gene symbol annotations for identifiers (IDs) such as microarray probeset, RefSeq, GenBank and Entrez Gene is seemingly trivial, the accuracy is fundamental to any subsequent conclusions. We examine gene symbol annotations and results from three commercial pathway a… Show more

“…For this aim we used Ingenuity Pathway Analysis (IPA) software that employs a curated database [the IPAKB (IPA Knowledge Base)], which contains scientific data from numerous journal articles, textbooks, and other data sources and canonical pathways, similarly to GeneGo or Pathway Studio (14 ). These databases/software programs can help to translate omics data (e.g., mRNA, miRNA microarray, metabolic, proteomics) by pathway and network analysis using specific directional interactions between protein-protein, protein-DNA, and protein-RNA, drug targeting, and bioactive molecules and their effects.…”

“…Groups that have optimized the setup of configurable flow cytometers for the measurement of nano-sized particles were already able to analyze viruses and EVs at a single-particle resolution [44][45][46]. Essential prerequisites for such measurements are the reduction of signal-to-noise ratio and an increase in the sensitivity of the scatter light detection.…”

“…Besides graphical information, a signaling pathway model also includes annotations and references about entities and relations between entities from curated database. There are software applications that allow a researcher to use such signaling pathway models in microarray data analysis and for dynamic simulation of signal propagation [12,13].…”
