Presyncodon, a Web Server for Gene Design with the Evolutionary Information of the Expression Hosts

Abstract: In the natural host, most of the synonymous codons of a gene have been evolutionarily selected and related to protein expression and function. However, for the design of a new gene, most of the existing codon optimization tools select the high-frequency-usage codons and neglect the contribution of the low-frequency-usage codons (rare codons) to the expression of the target gene in the host. In this study, we developed the method Presyncodon, available in a web version, to predict the gene code from a protein s… Show more

“…71 To this end, modern NP discovery makes use of biological engineering principles to regulate and optimize NP biosynthetic pathways. Indeed, ML and DL approaches have shown promise in assisting with promotor prediction, 72 promotor design, 73,74 codon optimization, 75 and protein engineering. 76 For example, Kotopka and Smolke 73 exemplified how DL can be used to predict promoter activity and generate novel ones.…”

“…By using Presyncodon, the authors designed eGFP and mApple and expressed in E. coli, which gave 2.3-and 1.7-fold higher fluorescence, respectively, than their counterparts that were optimized by only using high-frequency-usage codons. Later on, the same research group further extended this method to Bacillus subtilis and S. cerevisiae (Tian et al, 2018).…”

“…Codon optimization tools can be used to increase protein expression towards improving the efficiency of manufacturing such products [ 15 ]. Codon optimization techniques that are based on biological indexes replace synonymous codons with the most abundant codon found in the host organism’s genome [ 17 ]. Our review shows that many industry-standard tools employ the aforementioned strategy, causing unintended consequences for the cell, such as an imbalanced tRNA pool [ 10 , 18 ].…”
