Recent Progress in Automatically Extracting Information from the Pharmacogenomic Literature

Abstract: The biomedical literature holds our understanding of pharmacogenomics, but it is dispersed across many journals. In order to integrate our knowledge, connect important facts across publications and generate new hypotheses we must organize and encode the contents of the literature. By creating databases of structured pharmocogenomic knowledge, we can make the value of the literature much greater than the sum of the individual reports. We can, for example, generate candidate gene lists or interpret surprising hi… Show more

“…The rule based system is used along with syntactic parsing of each sentence. , The identification and automatic extraction [11] of diseasedrug relationships is done using sentence classification and annotations for tardive dyskinesia. The Naïve Bayes classification algorithm [12] is used to identify sentences pertaining to disease-drug relationships using 10-fold cross validation.…”

“…2. To address this problem, one might think about performing anaphora resolution [47] to connect a reference (e.g., a pronoun) to a medical entity with this medical entity mentioned elsewhere in the text. However, although anaphora resolution can help in many cases, it cannot handle this particular scenario as long as the scope of the information extraction algorithm is limited to the case in which two medical entities (or references to them) and their relation occur in the same sentence.…”

“…At a high level, our idea is to extend existing algorithms of extracting information related to drugs from electronic health knowledge resources [47], while taking into account these unique properties. We use a bootstrap approach [5] to develop this electronic tool in the following several steps as shown in Fig.…”

“…PharmGKB has developed structures to tag and describe relationships with PGx categories: clinical outcome, pharmacodynamics and drug responses, pharmacokinetics, molecular and cellular functional assays, and genotype [5]. Recent PGx text mining efforts have mainly focused on automatically extracting these relationships from the scientific literature [4,6]. …”
