Reconstruction of microbial haplotypes by integration of statistical and physical linkage in scaffolding

Abstract: 36 37 DNA sequencing technologies provide unprecedented opportunities to analyze within-host 38 evolution of microorganism populations. Often, within-host populations are analyzed via pooled 39 sequencing of the population, which contains multiple individuals or 'haplotypes'. However, 40 current next-generation sequencing instruments, in conjunction with single-molecule barcoded 41 linked-reads, cannot distinguish long haplotypes directly. Computational reconstruction of 42 haplotypes from pooled sequencing ha… Show more

“…Unfortunately CliqueSNV crashed on our Mac Pro machine with 2,7 GHz 12-Core Intel Xeon E5 Processor with 32 GB RAM due to memory errors. We therefore compared haploSep with another method by [Cao et al, 2020] that took 2631 minutes (≈ 158000s) to run. See SI Section S13-4 for details.…”

“…WhatsHap takes a dynamic programming approach that is both fast and more accurate than statistical phasers [ 14 ]. PoolhapX infers haplotypes across naturally pooled samples [ 17 ]. Accuracy for these tools has been determined by consensus to other methods or using simulated data.…”
