Ribosomal accretion, apriorism and the phylogenetic method: a response to Petrov and Williams

Abstract: Historical (ideographic) and non-historical (nomothetic) studies of ribosomal accretion appear to arrive at diametrically opposite conclusions. Phylogenetic analysis of thousands of RNA molecules and protein structures in hundreds of genomes supports the structural origin of the ribosome in RNA decoding and ribosomal mechanics. Predictions from extant features in a handful of rRNA structural models of the large ribosomal subunit support its origin in protein biosynthesis. In recent correspondence, one of us re… Show more

“…Identification of putative insertions of “branch” helices onto preexisting coaxially stacked “trunk” helices in crystallographic models of the ribosome showed that not all insertions support the outward and gradual growth of ribosomal structures [88]. Seventeen putative insertions suggest either evolutionary events of inward growth or the existence of “structural grafting” of building blocks to build larger rRNA structures.…”

“…(D) Road blocks to outward growth create multiple ribosomal origins. An examination of rRNA junctions (Caetano-Anollés and Caetano-Anollés, 2015a,b) shows 17 homoplasious IFs (inward growth IFs labeled B1–B17) that create 19 possible structural origins (numbered and colored substructures) in large and small subunit rRNA. The table describes helices in trunks and branches of IF regions.…”

“…While our objections remain basically unanswered (see Caetano-Anollés and Caetano-Anollés, 2015b), in a recent follow up paper, Petrov et al (2015) use the same algorithm to extend their evolutionary inferences to the small ribosomal subunit. Here, we highlight the perils of systematically disposing of evidence with formal and argumentative ad hoc hypotheses to salvage pre-falsified theory.…”
