rMSIproc: an R package for mass spectrometry imaging data processing

Abstract: Summary Mass spectrometry imaging (MSI) can reveal biochemical information directly from a tissue section. MSI generates a large quantity of complex spectral data which is still challenging to translate into relevant biochemical information. Here, we present rMSIproc, an open-source R package that implements a full data processing workflow for MSI experiments performed using TOF or FT-based mass spectrometers. The package provides a novel strategy for spectral alignment and recalibration, whi… Show more

“…The goal of this study was to develop, optimize and validate a new algorithm to annotate signals attributed to the LDI promoting material in MSI. The developed algorithm is packaged and released as rMSIcleanup, an open-source R package freely available for the scientific community and fully integrated with rMSIproc [20], a stand-alone package for the visualization, pre-processing and analysis of MSI datasets.…”

“…The raw spectral data of each MSI dataset was exported to the imzML data format [19] in profile mode. The software rMSIproc [20] was used to process the data and generate a peak matrix in centroid mode. The default processing parameters were used.…”

“…Raw data were exported as an imzML file for preprocessing and peak picking using the SCiLS Lab Software (v2016b, Bruker Daltonics, Bremen, Germany). In the R environment (www.r-project.org accessed 15 July 2021), data processing was conducted using the rMSIproc package [17]. Spectra were aligned using a maximum shift of 50 ppm, alignment iterations = 3, and alignment oversampling = 2.…”
