SIERRA framework version 4 : solver services.

Abstract: Several SIERRA applications make use of third-party libraries to solve systems of linear and nonlinear equations, and to solve eigenproblems. The classes and interfaces in the SIERRA framework that provide linear system assembly services and access to solver libraries are collectively referred to as solver services. This paper provides an overview of SIERRA's solver services including the design goals that drove the development, and relationships and interactions among the various classes. The process of assem… Show more

“…The Root Mean Square Deviations (RMSds) and distances among residues involved in dimer/tetramer interface were measured using the ptraj program of the Amber 8.0 package [123] and the SwissPDB Viewer program [106]. The charts were made in the gnuplot 4.0 program [124]. The model figures were made using the VMD 1.8.4 [109] and the SwissPDB Viewer program [106].…”

“…Several solvers are available in the SIERRA framework [4] [?]. An Adagio/Andante region may use a sparse matrix linear solver for a preconditioner to the core conjugate gradient solver and a BEM region requires a linear solver for solution of its dense nonsymmetric matrix.…”
