Single-strand conformation polymorphism (SSCP) assays for major histocompatibility complex B genotyping in chickens

Abstract: We have developed a DNA-based method for defining MHC B system genotypes in chickens. Genotyping by this method requires neither prior determination of allele-specific differences in nucleotide sequence nor the preparation of haplotype-specific alloantisera. Allelic differences at chicken B-F (class I) and B-L (class II) loci are detected in PCR single-strand conformation polymorphism (SSCP) assays. PCR primer pairs were designed to hybridize specifically with conserved sequences surrounding hypervariable regi… Show more

“…Birds were typed for the BG gene family using Southern hybridizations, as previously described (43). BF and BL types were determined using single strand conformation polymorphism (44). Microsatellite LEI0258 types were revealed by PCR, as previously published (45).…”

“…To verify the genotypes of BR5 DNA samples, they were analyzed in the context of parental haplotypes (B19 and B21) for BG by Southern hybridization (29), and for MHC I and MHC II by single-strand conformational polymorphism patterns (30). Genotypes for LEI0258 were defined using a LEI0258 primer pair (31).…”

“…Several alternative methods have been developed to screen individual genetic variation directly in the domestic chicken, including single-strand conformation polymorphism (Goto et al 2002), automated sequencing (Livant & Ewald 2005) and by using adjacent microsatellites variation ( Fulton et al 2006). All these methods have different advantages, but we used the alternative method of reference strand conformation analysis (RSCA).…”
