Stormbow: A Cloud-Based Tool for Reads Mapping and Expression Quantification in Large-Scale RNA-Seq Studies

Abstract: RNA-Seq is becoming a promising replacement to microarrays in transcriptome profiling and differential gene expression study. Technical improvements have decreased sequencing costs and, as a result, the size and number of RNA-Seq datasets have increased rapidly. However, the increasing volume of data from large-scale RNA-Seq studies poses a practical challenge for data analysis in a local environment. To meet this challenge, we developed Stormbow, a cloud-based software package, to process large volumes of RNA… Show more

“…OSG or an HPC), we highly recommend using the Discovery Environment integrated RMTA apps to take advantage of both the Discovery Environment's GUI and CyVerse's integrated Data Store. The Data Store makes data management relatively easy [drag 'n' drop as opposed to shipping hard drives to Amazon Web Services (AWS) (Zhao et al, 2013)]. A number of up-to-date genomes are available in the community Data Store and the Discovery Environment has an application programming interface (API) that can acquire any of the 50,000 additional genomes from CoGe (Lyons et al, 2008) or public/ private databases if needed.…”

“…These tools are combined in an automatic, parallel pipeline that runs in the cloud, exploiting the availability of multiple computers and processors wherever possible. Stormbow [44] is a scalable, cost-effective, and open-source-based tool for large-scale RNA-seq data analysis. Its performance has been tested by applying it to analyze 178 RNA-seq samples in the cloud.…”

“…For this reason, many IT companies and academic research labs prefer sending their data through a shipment service provider such as UPS or FedEx rather than using wide-area networks (Cho and Gupta, 2011). Some cloud storage providers (e.g., Amazon S3) even provide import/export services in which the users can ship multiple hard drives via FedEx to the storage provider, and the provider copies data to the cloud storage directly (Zhao et al, 2013).…”
