Structural reorganization of the chromatin remodeling enzyme Chd1 upon engagement with nucleosomes

Abstract: The yeast Chd1 protein acts to position nucleosomes across genomes. Here, we model the structure of the Chd1 protein in solution and when bound to nucleosomes. In the apo state, the DNA-binding domain contacts the edge of the nucleosome while in the presence of the non-hydrolyzable ATP analog, ADP-beryllium fluoride, we observe additional interactions between the ATPase domain and the adjacent DNA gyre 1.5 helical turns from the dyad axis of symmetry. Binding in this conformation involves unravelling the outer… Show more

“…Similar to observations for the Swi2/Snf2 ATPase domain and Chd1, our structure implies a large conformational rearrangement in the RecA lobes of SNF2h upon nucleosome binding (Farnung et al, 2017; Hauk et al, 2010; Liu et al, 2017; Sundaramoorthy et al, 2018; 2017; Xia et al, 2016; Yan et al, 2016) (Figure 3B, Figure 3-supplement 2). A large conformational change is also implied for the brace helix extending from lobe 2 (Figure 3-supplement 3A, orange helices) (Liu et al, 2017; Yan et al, 2016).…”

“…The ATPase motor is in a closed, post-translocated state with AMP-PNP bound in the active site. A similar state was observed for Chd1 when bound to ADP·BeF 3 (Farnung et al, 2017;Sundaramoorthy et al, 2018Sundaramoorthy et al, , 2017. The double chromodomain is located at SHL +1 and contacts the nucleosomal DNA phosphate backbone via electrostatic interactions, in a fashion similar to that observed for S. cerevisiae Chd1 ( Fig.…”

“…The tetramer structure of histone chaperones in solution was modelled from an XRD-based dimer structure and DEER restraints, whereas SAXS curve fitting was used for testing for the correct global shape [64]. A similar approach was applied to a chromatin-remodelling enzyme [65]. Integration of SAXS and DEER data in modelling a minimal ensemble of conformations, combined with tests against single-molecule fluorescence resonance energy transfer data, was performed by unbiased replica exchange Monte Carlo simulations [66].…”
