The importance of the bacteriophage host range builds on its role as an innate barrier, which defines the phages’ impact on bacterial communities and genome diversity. Yet, little is known about host range natural patterns. We characterize 94 novel staphylococcal phages from wastewater and establish their host range on a diversified panel of 117 staphylococci from 29 species. Using this high-resolution phage-bacteria interaction matrix, we unveil a multi-species host range as a dominant trait of the isolated staphylococcal phages. Phage genome sequencing shows this pattern to prevail irrespective of taxonomy. Network analysis between phage-infected bacteria revealed that hosts from multiple species, ecosystems, and drug-resistance phenotypes share numerous phages. This could promote genetic mobilization facilitated by many transfer routes. Lastly, we demonstrate that phages throughout this network package foreign genetic material at various frequencies. Our findings defy a strong host specialism of phages and highlight great possibilities for horizontal gene transfer.

Viruses have complex evolutionary relationships, and several strategies have been used in an attempt to classify the phages that infect S. thermophilus. In this study, we used a wide range of complementary methods, including comparative genomics, core genome analysis, and signature genes phylogenetics, to show that the S. thermophilus phages are organized into 142 species and five genera (three of them new) and that due to their genetic diversity, the classification at family level varies according to the classification criteria used. No significantly conserved genes were identified among the 183 genomes evaluated. However, the genes encoding holin protein were conserved in more than 95% of genomes. The holins analysis suggests that at least two α-helix are required for protein function within S. thermophilus phages. This study expanded the of knowledge about the genetic diversity and evolution of streptococcal phages, both fundamental to promoting control strategies and minimizing failures in milk fermentation processes.

Predicting which combinations (cocktails) of bacteria‐infecting viruses (bacteriophage) will suppress pathogenic bacterial growth is complicated, in part, due to the complex ecological interactions of host bacteria, but important for effective treatment. We found that when hosts cross‐feed (exchange nutrients) with nonhost bacterial species, cocktails that include a bacteriophage infecting the nonhost cross‐feeding partner can be more effective at suppressing pathogenic bacteria than targeting the pathogenic bacterium with multiple bacteriophage species. This is a novel cocktail formulation.
