The Optimal Permeation of Cyclic Boronates to Cross the Outer Membrane via the Porin Pathway

Abstract: We investigated the diffusion of three cyclic boronates formulated as beta-lactamase inhibitors through the porin OmpF to evaluate their potential to cross OM via the porin pathway. The three nonbeta-lactam molecules diffuse through the porin eyelet region with the same mechanism observed for beta-lactam molecules and diazobicyclooctan derivatives, with the electric dipole moment aligned with the transversal electric field. In particular, the BOH group can interact with both the basic ladder and the acidic loo… Show more

“…In such a case, just by taking mean values and standard deviation into account, it is not possible to understand why the probability of passage for the object through the pore is virtually zero in the case depicted in the left panel of Figure B, whereas in the case on the right the passage probability is finite. These two completely different scenarios (Figure A,B) are observed often in fact and, thus, should be approached with special attention. In particular, if a model is trained with descriptors’ expected values only, but descriptors do not follow normal distributions, the resulting model will be inherently ambiguous.…”

“…Aware of the need for free boronic acids or, even better, cyclic boronates for biological activity [41][42][43], the mild pinacol ester removal was demonstrated starting from compounds 6 and 7, to afford the corresponding β-amido boronic acids 12 and 13 quantitatively. Furthermore, amido ester 7 was also hydrolysed at the cinnamate ester and then sequentially deprotected from pinacol, allowing a ring closure with the formation of the unprecedented 1,4,5-oxazaborepan-2-one ring.…”

“…[9][10][11] These results were complemented by all-atom molecular dynamics simulations that proposed a molecular mechanism and confirmed the effectiveness of general porins to help the diffusion of polar anti-infectives. [12][13][14] However, both methods have made use of symmetric bilayers composed of various phospholipids. Simulations with complete LPS are challenging for several reasons.…”
