The OXL format for the exchange of integrated datasets

Abstract: A prerequisite for systems biology is the integration and analysis of heterogeneous experimental data stored in hundreds of life-science databases and millions of scientific publications. Several standardised formats for the exchange of specific kinds of biological information exist. Such exchange languages facilitate the integration process; however they are not designed to transport integrated datasets. A format for exchanging integrated datasets needs to i) cover data from a broad range of application domai… Show more

“…The resulting graphs can be exported in an ONDEX specific XML or RDF dialect for which generic exporters are available (Taubert, et al, 2007) and loaded into the ONDEX Visualisation Tool Kit (OVTK) (Köhler, et al, 2006) for further analysis. In the latest ONDEX release, workflows are not restricted to the example given in this publication and can easily be extended with user-defined functionality through a plug-in architecture.…”

“…The scripting syntax is based on a bespoke language developed in Lysenko 2012. Ondex networks can be exported in several formats such as the Ondex exchange format OXL (Taubert et al, 2007), RDF (Splendiani et al, 2012) or Cytoscape-compatible JSON. Networks can be visualised and inspected using tools like Cytoscape (Shannon et al, 2003) or in the Ondex User Interface (Ondex UI) (Fig.…”

“…The Ondex desktop application can be used to prepare datasets integrated from a large range of input formats (see http://ondex.org/formats.html) and exported in OXL format (Taubert et al , 2007) for use in Ondex Web. Example data sets are available for download (http://ondex.org/doc.html).…”
