The Phyre2 web portal for protein modeling, prediction and analysis

Abstract: phyre2 is a suite of tools available on the web to predict and analyze protein structure, function and mutations. the focus of phyre2 is to provide biologists with a simple and intuitive interface to state-of-the-art protein bioinformatics tools. phyre2 replaces phyre, the original version of the server for which we previously published a paper in Nature Protocols. In this updated protocol, we describe phyre2, which uses advanced remote homology detection methods to build 3D models, predict ligand binding site… Show more

“…Pfu GlyRS-IIA was modeled to human GlyRS-IIA (PDB 4KQE) [28] using the program Phyre2 [45,46]. Atomic coordinates were refined using the YASARA energy minimization server (http://www.yasara.org/minimizationserver.htm).…”

“…We searched structure models for human CaMKII α and β using Phyre223 and selected the two crystal structures: the low‐resolution (3.55 Å) crystal structure covering most part of the full‐length human CaMKII α (PDB code 3soa) and the high‐resolution (2.3 Å) one covering the kinase domain and the regulatory segment of human CaMKII α (PDB code 2vz6). The FoldX calculation was performed using the latter crystal structure.…”

“…A theoretical model of the TetB tertiary structure was created using Phyre2 based upon its sequence homology with the E. coli MFS transporter YajR (PBD ID: 3wdo; Kelley et al , 2015). YajR was selected for the homology model due to its high sequence similarity to TetB (32%) with the resulting model displaying 100% confidence according to Phyre2.…”
