Thera-SAbDab: the Therapeutic Structural Antibody Database

Abstract: The Therapeutic Structural Antibody Database (Thera-SAbDab; http://opig.stats.ox.ac.uk/webapps/therasabdab) tracks all antibody- and nanobody-related therapeutics recognized by the World Health Organisation (WHO), and identifies any corresponding structures in the Structural Antibody Database (SAbDab) with near-exact or exact variable domain sequence matches. Thera-SAbDab is synchronized with SAbDab to update weekly, reflecting new Protein Data Bank entries and the availability of new sequence data published b… Show more

“… 45 The tool calculates these metrics from homology models built using ABodyBuilder 42 and compares them to a database of 277 CSTs. 61 According to the metric in question, values are flagged as “amber” (extreme) if they lie outside the upper or lower, or upper and lower, 5% of observed values among CSTs. An antibody is flagged as “red” if the value of a particular metric is outside of the observed range in CSTs.…”

“…Both Total Raw and Ab-identified columns report the redundant number of sequences so as to exemplify the volume of antibody depositions in patent sequences -we report the number of unique heavy (H) and light (L) chains in the parentheses in column "Ab-identified". IMGT 21 , Antibody Society (http://www.antibodysociety.org) and Thera-SAbDab 22,23 , resulting in 563 unique INNs. We grouped the targets by number of patent families and therapeutic antibodies they were associated with.…”

“…Therapeutic antibodies in clinical use together with their associated targets were compiled from the WHO lists of International Nonproprietary Names 19 (INNs, e.g. list 122 20 ) IMGT 21 , Antibody Society (http://www.antibodysociety.org) and Thera-SAbDab 22,23 , resulting in 563 unique INNs. “…Comparison to Antibody Therapeutics. The set of 89 therapeutics with 100% sequence identical structures (as of November 2019) were retrieved from Thera-SAbDab (34). A single structure was chosen for each therapeutic for the RMSD analysis; if multiple structures were available, we selected unbound structures with the best resolution.…”
