Transcriptional analysis of immune modulatory genes in melanoma treated with PD-1 blockade

Abstract: Abstract/SummaryWe aimed to characterize immunological features of melanoma patients treated with PD-1 blockade using tumor transcriptomic datasets. Response-dependent and response-independent predictors based on biological knowledge were investigated. Domain knowledge-driven regression-based analysis identified CEACAM1, CD40, B7-H3, and CD112 as key genes that determine the melanoma immune status. We devised the transcriptional deviance score (TDS) representing the individual sample-wise contribution to the i… Show more

“…5c ). Furthermore, we measured the transcriptional score (TS), a gene-wide measurement that sums up all the gene expression correlation coefficients between 38 immune checkpoint modulatory genes within a group (see Methods ) 25 , across three groups: (i) PAH carrier in PCAWG-TCGA Lung-SCC, (ii) PAH non-carrier in PCAWG-TCGA Lung-SCC, and (iii) normal lung samples from GTEx 26 . PAH pathogenic germline variant carriers ( N = 15, median TS = 19.14) showed significantly increased TS compared to PAH non-carrier ( N = 478; median TS = 14.69, P = 1.05 × 10 −3 by Wilcoxon rank sum test) and normal lung samples from GTEx ( N = 578; median TS = 9.25, P = 6.14 × 10 −8 by Wilcoxon rank sum test, Fig.…”

“…we measured the transcriptional score (TS), a gene-wide measurement that sums up all the gene expression correlation coefficients between 38 immune checkpoint modulatory genes within a group (see Methods) 25 which shows high response rates to immune checkpoint inhibitors 27 . Additionally, we checked the mutational signatures present based on the somatic mutation patterns, but we did not observe any differences in the type of signatures or frequencies of each signature between the PAH carrier and non-carrier group (Supplementary Fig.…”

Apesar de mais bem aceitos, esses marcadores ainda são questionáveis, principalmente se levarmos em conta os benefícios da terapia a longo prazo.…”
