Transposon sequencing: methods and expanding applications

Abstract: A comprehensive understanding of genotype-phenotype links in bacteria is the primary theme of bacterial functional genomics. Transposon sequencing (Tn-seq) or its equivalent methods that combine random transposon mutagenesis and next-generation sequencing (NGS) represent a powerful approach to understand gene functions in bacteria on a genome-wide scale. This approach has been utilized in a variety of bacterial species to provide comprehensive information on gene functions related to various phenotypes or biol… Show more

“…It is widely assumed that genes with very few, or no, Tn insertions are essential for growth and survival or are underrepresented because their corresponding Tn insertion mutants have a growth defect (20) or they were not inactivated by a Tn element during Tn mutagenesis. To identify the genes required for growth under nutrient-rich conditions, a fold change was calculated between the actual number of sequence reads and the expected number of sequence reads (Fig.…”

“…In recent years, there has been much progress in the application of transposon (Tn)-based gene inactivation methods in combination with massively parallel sequencing of Tn insertion sites, e.g., Tn insertion site sequencing (Tn-seq) and related techniques (2022), which have advanced, and continue to advance, the characterization of bacterium-host interactions.…”

“…Transposon mutagenesis is a classical procedure to study gene-function of bacteria under a global perspective (Lin et al, 2014; Kwon et al, 2016). In addition, genetic fusions have provided an important means of analyzing basic biological systems from the earliest times of molecular genetics.…”

“…Whatever happens, both established and novel sequencing approaches are going to drive the development of new bioinformatics tools. Similarly, existing and new laboratory techniques focused on single‐cell genomics and transcriptomics (Lasken and McLean, 2014) or approaches to the functional genomics of microbes, such as RNA‐Seq (Creecy and Conway, 2015) or Tn‐Seq (Kwon et al ., 2016), will create a continuing demand for new software.…”
