TRStalker: an efficient heuristic for finding fuzzy tandem repeats

Abstract: Motivation: Genomes in higher eukaryotic organisms contain a substantial amount of repeated sequences. Tandem Repeats (TRs) constitute a large class of repetitive sequences that are originated via phenomena such as replication slippage and are characterized by close spatial contiguity. They play an important role in several molecular regulatory mechanisms, and also in several diseases (e.g. in the group of trinucleotide repeat disorders). While for TRs with a low or medium level of divergence the current metho… Show more

“…Listing approximate STRs, however, becomes computationally intractable because its time complexity grows exponentially in the maximum number of allowed mutations (Domanic and Preparata, 2007; Pellegrini et al , 2010). Therefore, we use a heuristic approach to this problem.…”

“…Furthermore, lobSTR uses a fixed (embedded in the program) mapping algorithm. Novel short-read mapping and STR detection algorithms (Pellegrini et al 2010;Lim et al 2013) are constantly being developed; an STR-profiling tool that can be customized to incorporate emerging mapping algorithms is needed.…”

“…2). This period could not be identified using the entire previously developed software programs, such as TRF [12], T-REKS [9], Mreps [13], ATR hunter [14], TRStalker [3], Repfind [15], as well as the other developed methods and algorithms. This also applies to the spectral approaches developed in certain woks [16][17][18].…”

“…Only in this case, sequences for multiple alignments are arranged in tandem in a singular amino acid or nucleotide sequence. A large number of mathematical algorithms and methods for finding tandem repeats using the multiple alignments were developed [2,3]. The problem, however, is to learn how to construct multiple alignments for less and less similar to each other sequences (for example, with the number of random replacements of more than 1.5 per a singular amino acid or nucleotide).…”
