Variation and linkage disequilibrium between a structurally polymorphic Alu located near the OR12D2 gene of the extended major histocompatibility complex class I region and HLA‐A alleles

Abstract: We investigated the genetic structure and population frequency of an Alu repeat dimorphism (absence or presence) located near the OR12D2 gene within the olfactory receptor gene region telomeric of the alpha HLA class I region (HLA-J, -A, -G, -F). The structurally polymorphic Alu insertion (POALIN) locus rs33972478 that we designated as AluOR and its allele and haplotype frequencies and association with HLA-A and six other structurally polymorphic retroelements (3 Alu, 2 SVA and an HERVK9) were determined in 10… Show more

“…In this regard, there are at least six POALIN in the class II region of the HLA supra‐locus that were investigated in the Japanese and Australian Europeans (Kulski, Shigenari, Shiina, et al, ) and Chinese Han (Shi et al, ), but not in other world populations. There is also an AluOR POALIN in the olfactory receptor (OR) gene region 325.8 kb telomeric of the HLA‐F locus that was shown to significantly differentiate between the Japanese, Australian European and African American populations (Kulski, Shigenari, & Inoko, ). These class II and OR‐POALINs would be an useful addition to the class I POALINs for future population studies because the more the Alu loci are used in a comparison of populations, the better the average consensus plot will be for discerning the interrelation of different populations and providing a clearer picture of POALIN and HLA relationships between populations.…”
