Whole-genome sequencing reveals untapped genetic potential in Africa’s indigenous cereal crop sorghum

Abstract: Sorghum is a food and feed cereal crop adapted to heat and drought and a staple for 500 million of the world’s poorest people. Its small diploid genome and phenotypic diversity make it an ideal C4 grass model as a complement to C3 rice. Here we present high coverage (16–45 × ) resequenced genomes of 44 sorghum lines representing the primary gene pool and spanning dimensions of geographic origin, end-use and taxonomic group. We also report the first resequenced genome of S. propinquum, identifying 8 M high-qual… Show more

“…We identified novel traits from our mutant library, such as msd and erl mutants, that could also be applied to sorghum improvement (Burow et al, 2014;Xin et al, 2015). We compared the overlap of EMS-induced mutations with natural variations discovered by genotyping-by-sequencing and wholegenome sequencing in a total of 1016 sorghum lines (Mace et al, 2013;Morris et al, 2013). Only 6659 of 264,978 EMS-induced mutations in the corresponding region were present as natural variations (Supplemental Figure 4B).…”

“…To determine the novelty of EMS-induced SNPs from natural variations annotated based on published literature (Mace et al, 2013;Morris et al, 2013), it is necessary to ensure that the EMS-induced SNPs and natural variations are at the same locations. Because all natural variations have been analyzed using the v1.4 sorghum genome annotation, the genes from the v1.4 annotation were first aligned to the v2.1 assembly using BLAST (Altschul et al, 1990).…”

“…It is a versatile crop capable of growing well under contrasting climatic conditions and high elevations up to 40 o latitude in East Africa (Espinoza and Kelly, 2002;Srinivasa Rao et al, 2014). Sorghum is a staple for over 500 million of the world's poorest people, used for food, feed and fodder purposes (Mace et al, 2013). Its alternative uses include production of beer, alcohol, syrup, bakery items, industrial starch, etc.…”

“…Genotyping by sequencing (GBS) has been introduced as a tool to discover polymorphic markers while genotyping with high-throughput sequencing approaches with a low cost per data point (Gupta et al, 2008;Poland and Rife, 2012). The recent resequencing of multiple sorghum genotypes revealed the structuring of genotypes based on racial grouping and also identified novel genetic variability which could be useful for genetic improvements activities (Mace et al, 2013). In addition, genome-wide markers generated by GBS have also been used for diversity analysis and understanding the genetic basis of complex traits and adaptation in sorghum (Morris et al, 2013;Wang et al, 2013).…”
