3'-Terminal nucleotide sequence of alfalfa mosaic virus RNA 4.

Abstract: The sequence of the 3'-terminal 91 nucleotides of alfalfa mosaic virus RNA 4, the messenger for the viral coat protein, has been elucidated. A fragment containing the 3' terminus of the RNA was obtained by mild digestion with RNase T1. The primary structure of the fragment was deduced by labeling it in vitro at its 5' terminus and application of RNA sequencing techniques. The sequence is completely extracistronic and is believed to contain the binding sites for the viral coat protein and replicase.

“…The finding that the homologous region contains several hairpins with a rather negative AG (see also ref. 6) may explain the fact that no homology terminal 88 nucleotides of AlMV RNA 4 (5,6). The present results imply that in ALMV RNAs 1, 2 and 3 specific binding of coat protein also occurs close to the 3'-termini of these RNA species.…”

“…Digestion with RNase Ti from Sankyo under the same conditions yielded a more rigourous degradation and was used to produce RNA 4 fragments with a length of 25 to 100 nucleotides. The digests were subjected to zonal gradient centrifugation (6) and fractions enriched in fragment 69 or in fragments with a length of 25 to 100 nucleotides were collected. The fragments were concentrated by ethanol precipitation and labeled at the 5'-end with polynucleotide kinase as described (7).…”
