Databases containing macromolecular structure data provide a crystallographer with important tools for use in solving, re®ning and understanding the functional signi®cance of their protein structures. Given this importance, this paper brie¯y summarizes past progress by outlining the features of the signi®cant number of relevant databases developed to date. One recent database, PDB+, containing all current and obsolete structures deposited with the Protein Data Bank (PDB) is discussed in more detail. PDB+ has been used to analyze the self-consistency of the current (1 January 1998) corpus of over 7000 structures. A summary of those ®ndings is presented (a full discussion will appear elsewhere) in the form of global and temporal trends within the data. These trends indicate that challenges exist if crystallographers are to provide the community with complete and consistent structural results in the future. It is argued that better information management practices are required to meet these challenges.

Аннотация. Секвенирование человеческого генома началось в 1994 году. Понадобилось 10 лет работы многих научных коллективов для того, чтобы получить черновую последовательность ДНК человека. Современные технологии секвенирования позволяют получать геном конкретного человека за несколько дней. Обсуждаются успехи современной биоинформатики, связанные с появлением высокопроизводительных платформ секвенирования, которые не только способствовали расширению возможностей различных направлений биологии и других смежных наук, но и породили феномен больших данных. Обосновывается необходимость разработки новых технологий и методов для организации хранения, управления, анализа и визуализации больших данных. Современная биоинформатика столкнулась не только с проблемой больших данных, но и с огромным разнообразием методов обработки и представления, одновременным существованием различных программных средств и форматов данных. Обсуждаются пути решения возникших проблем, в частности путем использования наработок работы с большими данными из других областей современной жизни, таких как сетевой анализ и анализ деловых данных. Новые системы управления базами данных, отличные от реляционных, помогут решить проблему хранения больших данных и обеспечения приемлемого времени выполнения поисковых запросов. Новые технологии программирования, такие, как обобщенное программирование и визуальное программирование призваны решить проблему разнообразия форматов геномных данных и обеспечить возможность оперативного создания собственных скриптов для обработки данных.

This paper describes the AnnoCryst systema tool that was designed to enable authenticated collaborators to share online discussions about 3D crystallographic structures through the asynchronous attachment, storage, and retrieval of annotations. Annotations are personal comments, interpretations, questions, assessments, or references that can be attached to files, data, digital objects, or Web pages. The AnnoCryst system enables annotations to be attached to 3D crystallographic models retrieved from either private local repositories (e.g., Fedora) or public online databases (e.g., Protein Data Bank or Inorganic Crystal Structure Database) via a Web browser. The system uses the Jmol plugin for viewing and manipulating the 3D crystal structures but extends Jmol by providing an additional interface through which annotations can be created, attached, stored, searched, browsed, and retrieved. The annotations are stored on a standardized Web annotation server (Annotea), which has been extended to support 3D macromolecular structures. Finally, the system is embedded within a security framework that is capable of authenticating users and restricting access only to trusted colleagues.
