A Superior Contiguous Whole Genome Assembly for Shrimp (Penaeus indicus)

Abstract: Penaeid shrimp fishery and culture is a commercial enterprise contributing to employment, nutritional security and foreign exchange of developing countries. The genetic improvement programs being operated in shrimp benefit hugely from genomic resources. We report here a high-quality genome assembly for a penaeid shrimp, Penaeus indicus, which is the only Crustacean assembly to meet the reference standards of 1 and 10 Mb N50 lengths for contigs and scaffolds, respectively, among genomes of >1.5 Gb assemb… Show more

“…According to RE studies of Decapoda species included in assembly publications, the proportion of REs varies from 8% to 82% [ 48 , 49 , 50 , 51 , 53 , 54 , 55 , 76 , 77 , 78 , 79 , 80 , 81 , 82 , 83 , 84 ]. Tan et al (2020) annotated the repeatome of eight decapod species and estimated repetitive content between 27% and 50%, with the majority of the genomes having more LINEs, except for P. vannamei , which had more DNA transposons [ 54 ].…”

“…This assembly met the criteria for animal genomes, which require contig N50 and scaffold N50 greater than 1 Mb and 10 Mb, respectively [84]. Compared to other shrimp genomes, the chromosome-scale assemblies provided for F. indicus have fewer gaps [78].…”

“…In 2022, a "superior contiguous" genome assembly of F. indicus was published with contig N50 1.4 Mb and scaffold N50 34.4 Mb [78]. This assembly met the criteria for animal genomes, which require contig N50 and scaffold N50 greater than 1 Mb and 10 Mb, respectively [84].…”

“…Katneni et al [44] presented a high-quality genome assembly of P. indicus, which spans 1.93 Gb with a scaffold N50 of 34.4 Mb and contains 28,720 protein-coding genes and 49.31% repeat elements. Notably, the P. indicus assembly exhibits the highest proportion of simple sequence repeats (31.99%) among sequenced animal genomes and demonstrates a superior sequence contiguity compared to other shrimp genomes.…”
