Anion and Cation Mixed-Bed Ion Exchange for Enhanced Multidimensional Separations of Peptides and Phosphopeptides

Abstract: Shotgun proteomics typically uses multidimensional LC/MS/MS analysis of enzymatically digested proteins, where strong cation-exchange (SCX) and reversed-phase (RP) separations are coupled to increase the separation power and dynamic range of analysis. Here we report an on-line multidimensional LC method using an anion- and cation-exchange mixed bed for the first separation dimension. The mixed-bed ion-exchange resin improved peptide recovery over SCX resins alone and showed better orthogonality to RP separatio… Show more

“…Proteins were identified via a shotgun-type protein identification approach described previously (19,20). Briefly a labmade nano-flow liquid chromatography-mass spectrometry platform consisting of a Nanospace SI-2 high-performance liquid chromatograph (Shiseido Co.), a Yates lab-designed nano-electrospray ionization source, and an LTQ-Orbitrap hybrid mass spectrometer (Thermo Fisher Scientific, Inc) were used to obtain tandem mass spectra of tryptic peptides.…”

“…An improved WAX/SCX (2:1) packing ratio was achieved by combining increased retention of acidic peptides with moderately reduced retention of neutral-to-basic peptides by the added anion-exchange resin. 38 Subsequently, we used a 2:1 ratio of WAX: SCX for further optimization experiments. Peptide ion score is −10 × Log (P), where P signifies the probability that the observed match is a random event.…”

“…Analysis-Digested protein mixtures were subjected to LC/MS/MS-based protein identification analysis as described previously (19,20). Briefly, the mixtures were loaded by an autosampler (SI-2 semi-micro HPLC system, Shiseido Co., Ltd., Tokyo, Japan) onto a fused silica trapping column (100 m inner diameter ϫ 1 cm, JupiterProteo C14, 10 m, Phenomenex, Torrance, CA).…”
