Bioinformatics Service Reconciliation by Heterogeneous Schema Transformation

Abstract: This paper focuses on the problem of bioinformatics service reconciliation in a generic and scalable manner so as to enhance interoperability in a highly evolving field. Using XML as a common representation format, but also supporting existing flat-file representation formats, we propose an approach for the scalable semi-automatic reconciliation of services, possibly invoked from within a scientific workflows tool. Service reconciliation may use the AutoMed heterogeneous data integration system as an intermedi… Show more

“…These include a virtual integrated resource combining data from PRIDE ( 8 ), PEDRO ( 13 ) and PepSeeker ( 11 ), using the AutoMed heterogeneous data integration toolkit ( 27 ). Development of web services underpins much of this, either for integration into the existing framework or via proteome-specific workflows using myGrid ( 28 , 29 ). We aim to add these services to the ISPIDER portal, as well as provide a reanalysis pipeline for protein/peptide identification, to improve computation services for proteome biologists.…”

“…Once relations have been identified, the corresponding elements can be unified under a coherent approach in the integrated scheme (overview). During this integration, as separate step, programs and queries are created for data translation schemas sources integrated in the new representation (Zamboulis, 2009).…”

“…Both As View-BAV-) combine both aspects, there is a loosely defined global schema which is mapped to the set of reconciled local schemas (e.g. [ 65 ]). Figure 2 illustrates these three ways to generate an integrated global view.…”
