The RNA3 of prunus necrotic ringspot ilarvirus (PNRSV) has been cloned and its entire sequence determined. The RNA3 consists of 1943 nucleotides (nt) and possesses two large open reading frames (ORFs) separated by an intergenic region of 74 nt. The 5' proximal ORF is 855 nt in length and codes for a protein of molecular mass 31.4 kDa which has homologies with the putative movement protein of other members of the Bromoviridae. The 3' proximal ORF of 675 nt is the cistron for the coat protein (CP) and has a predicted molecular mass of 24.9 kDa. The sequence of the 3' noncoding region (NCR) of PNRSV RNA3 showed a high degree of similarity with those of tobacco streak virus (TSV), prune dwarf virus (PDV), apple mosaic virus (ApMV) and also alfalfa mosaic virus (A1MV). In addition it contained potential stem-loop structures with interspersed AUGC motifs characteristic for ilarand alfamoviruses. This conserved primary and secondary structure in all 3' NCRs may be responsible for the interaction with homologous and heterologous CPs and subsequent activation of genome replication. The CP gene of an ApMV isolate (ApMV-G) of 657 nt has also been cloned and sequenced. Although ApMV and PNRSV have a distant serological relationship, the deduced amino acid sequences of their CPs have an identity of only 51"8 %. The N termini of PNRSV and ApMV CPs have in common a zinc-finger motif and the potential to form an amphipathic helix.

The nucleotide sequence of citrus leaf rugose ilarvirus (CiLRV) RNA-2 consists of 2990 nucleotides and contains one open reading frame (ORF) which encodes a deduced translation product of 832 amino acids with a calculated M~. of 95501 (95K). The 5' terminus of the RNA has a mTGppp cap. Both the nucleotide sequence of CiLRV RNA-2 and its translated polypeptide share homologies with the nucleotide sequence and translated polypeptide, respectively, of RNA-2 of alfalfa mosaic virus (AlMV). The homology occurs in the central region of both the nucleic acid sequence and the polypeptide. Homologies between either CiLRV or A1MV and other Bromoviridae (cucumber mosaic virus -CMV, brome mosaic virus -BMV and cowpea chlorotic mottle virus -CCMV) were far less. Alignment of the 104 amino acid region (polymerase signature) of the 95K protein against 10 other 'alpha-like' plant viral polymerase signatures showed that CiLRV and AlMV are more closely related to each other than to CMV, BMV or CCMV. This is the first report of the full-length sequence of RNA-2 of an ilarvirus.

Soybean (Glycine max L.), the most popular oil seed crop, grown in the experimental fields of Tamil Nadu Agricultural University and adjoining areas exhibited symptoms of necrosis and stunting. The symptoms were similar to bud blight of soybean caused by the Tobacco streak virus (TSV) and the disease is most prevalent throughout the country. To study the nature of infection, sap inoculation of the soybean strain induced local as well systemic infection on cowpea plants cv. C 152 and resulted in the production of circular necrotic lesions and death of plants. The samples were also serologically positive in DAC-ELISA and it has also yielded a protein band of approximately 29 kDa corresponding to coat protein of TSV in Western blot assay. For the characterization of virus, RT-PCR was carried out with a newly designed coat protein gene specific primer, which resulted in amplification of the expected 929 bp size. Sequence analysis of the CP gene had nucleotide similarity of 80.6 to 99.3% with known isolates of TSV. The multiple sequence alignment revealed that CP gene showed single unique variation and some of deletion and addition mutation was found in nucleotide and amino acid sequences against the isolates of other soybean Brazil and USA isolates and produced single unique variation at position 344 where adenine was substituted with guanine. There was no deletion and addition between nucleotide sequences in the group of Indian isolates, further confirms the placement of the soybean isolate of TSV in a single subgroup.
