Direct Identification of Hundreds of Expression-Modulating Variants using a Multiplexed Reporter Assay

Abstract: SummaryAlthough studies have identified hundreds of loci associated with human traits and diseases, pinpointing causal alleles remains difficult, particularly for non-coding variants. To address this challenge, we adapted the massively parallel reporter assay (MPRA) to identify variants that directly modulate gene expression. We applied it to 32,373 variants from 3,642 cis-expression quantitative trait loci and control regions. Detection by MPRA was strongly correlated with measures of regulatory function. We … Show more

“…Predicting functional effects of genetic variants is an active area of research with continuous improvements for both computational (CADD and Eigen) and experimental approaches, such as massively parallel reporter assays. 4,5,36 For noncoding variants, prediction of functional effects in a tissue-and cell-type-specific manner is essential given that many disease-causing variants in noncoding regions are assumed to be involved in gene regulation in a tissue-and cell-type specific manner. Although the best tissue or cell type is generally unknown for a disease of interest, our proposed tests can readily incorporate multiple correlated functional scores for related tissues and cell types.…”

“…Several putative DAP-disruptive eQTL SNPs were associated with relevant phenotypes in liver tissue, including glucose homeostasis, drug metabolism, and circulating lipid levels, and therefore represent a promising resource for future mechanistic follow-up. Despite a limited sample size, our application of this method for prioritizing variants represents an improvement over large agnostic assays that have reported a success rate <5% (Tewhey et al 2016).…”

“…Oligonucleotide libraries containing the 145-or 150-bp candidate enhancers were synthesized (Agilent Technologies) and unique barcodes were added by PCR. The oligonucleotide libraries were cloned into a plasmid backbone with a minP-luc2 insert, as previously described (48,95).…”
