Divergent Viruses Discovered in Arthropods and Vertebrates Revise the Evolutionary History of the Flaviviridae and Related Viruses

Abstract: Viruses of the family Flaviviridae are important pathogens of humans and other animals and are currently classified into four genera. To better understand their diversity, evolutionary history, and genomic flexibility, we used transcriptome sequencing (RNA-seq) to search for the viruses related to the Flaviviridae in a range of potential invertebrate and vertebrate hosts. Accordingly, we recovered the full genomes of five segmented jingmenviruses and 12 distant relatives of the known Flaviviridae ("flavilike" … Show more

“…Aside from marine environments, most viruses discovered in wild plants through metagenomics seem to be persistent, and only a tiny proportion of these viruses are species that are recognized by the ICTV 33 . Highly diverse novel viruses have been similarly reported from insects 34,35 , and several eukaryotic and prokaryotic viruses have been identified in terrestrial environmental samples 24,36 . Metagenomic studies have also uncovered astonishingly abundant novel viruses in the human gastrointestinal tract that, despite decades of research, had not been detected previously.…”

“…Recently, multiple novel animal hepaciviruses naturally infecting various species have been identified (9,10). Viruses classified within the genus Hepacivirus have been discovered in dogs (11) and subsequently in horses (12), rodents (13)(14)(15), bats (16), Old World primates (17), cattle (18), and recently catsharks (19). These viruses display different homologies to HCV and offer new insights into the origin and evolution of Hepaciviruses.…”

“…Although these insect-specific viruses have no direct impact on public health, they may modulate the transmission of viruses that are pathogenic to vertebrates (3). The development of metagenomic sequencing approaches has therefore led to a reevaluation of the mosquito virome, including the recent discovery of viruses of the families Bunyaviridae (4)(5)(6)(7)(8), Rhabdoviridae (6,(9)(10)(11), Orthomyxoviridae (6,12), Flaviviridae (13)(14)(15), Mesoniviridae (16), and Reoviridae (8,17) as well as of the unclassified Chuvirus (6) and Negevirus (18) groups. In addition, metagenomics surveys have discovered viruses in families not previously known to infect mosquitoes, such as the Iflaviridae, Dicistroviridae, Totiviridae, Chrysoviridae, and Narnaviridae (8,(19)(20)(21)(22).…”

“…Metatranscriptomics has several advantages over approaches such as cell culture, consensus PCR, and metagenomics methods based on viral particle purification (24,25) and has proven successful in characterizing the RNA viromes of diverse invertebrates (6,8,14,20). Specifically, (i) it reveals the entire RNA virome, with sufficient coverage to reconstruct complete viral genomes, including those from coinfecting parasites; (ii) it provides reliable quantification and assessment of both viral and host RNAs; and (iii) it is relatively simple, requiring minimal sample processing.…”
