FlyEx, the quantitative atlas on segmentation gene expression at cellular resolution

Abstract: The datasets on gene expression are the valuable source of information about the functional state of an organism. Recently, we have acquired the large dataset on expression of segmentation genes in the Drosophila blastoderm. To provide efficient access to the data, we have developed the FlyEx database (http://urchin.spbcas.ru/flyex). FlyEx contains 4716 images of 14 segmentation gene expression patterns obtained from 1579 embryos and 9 500 000 quantitative data records. Reference data are available for all seg… Show more

“…Along the anteroposterior axis, the posterior border of HLH54F expression is apparently defined by the posterior expression border of sna, which is delineated by the repressive action from hkb. We propose that the anterior border of HLH54F is determined by near-maximal threshold levels of tll, the expression of which declines steeply in the area anterior to the HLH54F domain (Pisarev et al, 2009). However, tll acts largely indirectly, through the combined activities of its downstream genes byn and fkh, in activating HLH54F (Fig.…”

“…The number of nuclei along the A-P axis is doubled when going from c13 to c14. The model is fitted to data on gap protein concentrations from the FlyEx database (Pisarev et al, 2008) and mRNA concentrations from SuperFly (Cicin-Sain et al, 2015). To fit the model we used the residual sum of squared differences between the model output and data and we used the weighted Pattern Generation Potential proposed in Samee & Sinha (2013) as the second objective function:…”
