Incorporating metadata in HIV transmission network reconstruction: A machine learning feasibility assessment

Abstract: HIV molecular epidemiology estimates the transmission patterns from clustering genetically similar viruses. The process involves connecting genetically similar genotyped viral sequences in the network implying epidemiological transmissions. This technique relies on genotype data which is collected only from HIV diagnosed and in-care populations and leaves many persons with HIV (PWH) who have no access to consistent care out of the tracking process. We use machine learning algorithms to learn the non-linear cor… Show more

“…Yet, our data show that 44% received a genotype during this period ( Table 1 ) and 41.3% received a genotype within 12 months of diagnosis (Table S1). Therefore, the large number of unlinked sequences is likely indicative of issues related to data completeness, rather than slowed transmission ( 18 ). While sequence completeness in Florida has improved, it is still below the CDC recommended rate of ≥60%.…”

“…Following the above principles and methods for the construction of the index system, on the basis of a large number of theoretical studies, and consulting experts, this paper constructs a sustainability evaluation index system in three aspects: economic benefit, social benefit, and ecological environment for the characteristic town project. 3 Mobile Information Systems Among them, the economic benefit evaluation indicators include the total industrial output value and the financial internal rate of return of social capital [29]. The social benefit evaluation indicators include per capita output value and per capita road mileage.…”

“…To do this, some developed countries have added molecular epidemiology to their prevention strategies ( Oster et al., 2018 ). Such surveillance can benefit from sequences generated through routine HIV genotypic antiretroviral testing (GART) being linked to an individual's data including demographic, behavioral, clinical, serologic, risk factor and geographic parameters to better inform public health strategies ( Rich et al., 2020 ; Mazrouee et al., 2021 ; Aldous et al., 2012 ). This allows better understanding of the location and behavioural determinants of ongoing transmission.…”
