InParanoid 6: eukaryotic ortholog clusters with inparalogs

Abstract: The InParanoid eukaryotic ortholog database (http://InParanoid.sbc.su.se/) has been updated to version 6 and is now based on 35 species. We collected all available ‘complete’ eukaryotic proteomes and Escherichia coli, and calculated ortholog groups for all 595 species pairs using the InParanoid program. This resulted in 2 642 187 pairwise ortholog groups in total. The orthology-based species relations are presented in an orthophylogram. InParanoid clusters contain one or more orthologs from each of the two spe… Show more

“…This resulted in 11,430 yeast/fly, 17,534 yeast/human, and 75,415 fly/human orthologous pairs. To test the robustness of our findings with respect to the orthology assignments, we repeated all of the analyses using Inparanoid assignments (53,54), both many-to-many and one-to-one relationships (supplemental Table 1), obtaining identical trends (supplemental Fig. 2).…”

“…Following site-specific mutation of all HREs, we could show that HRE1 may be needed for general exon definition. The mutation of this sequence motif leads to increased exon skipping of both exon 3 and exon 4, suggesting a crucial role for HRE1 in general splicing, possibly affecting the branch point of this intron (Arning et al, 1996;Berglund et al, 2008;Kramer and Utans, 1991). The HRE2, HRE3 and HRE4 elements influence mutually exclusive splicing.…”

“…Examining the administrative changes possibly intervening articulation disparity in paralogous Gene families under particular conditions. Frias-Lopez.et.al [13] they report here worldwide examination of communicated qualities in a normally happening microbial group. We initially adjusted RNA enhancement innovations to create a lot of cDNA from little amounts of aggregate microbial group RNA.…”
