Phylogenetic Analysis of Chikungunya Virus Strains Circulating in the Western Hemisphere

Abstract: Abstract. In December 2013, chikungunya virus (CHIKV) was isolated for the first time in the Western Hemisphere (WH) during an epidemic on the island of St. Martin. Subsequently, the virus has spread to 42 countries or territories in the Caribbean, Central, South, and North America. In this study, we have determined the full genomic sequences of 29 temporally and geographically diverse CHIKV strains from 16 countries of the WH. Phylogenetic analyses revealed minimal evolution among compared emergent CHIKV stra… Show more

“…In addition, two newly isolated strains from man, Rio-U1 and Rio-S1, were also included. The phylogenetic tree clearly confirmed two previously known ZIKV lineages, African and Asian, and the Asian lineage origin of the recent ZIKV (Lanciotti and Lambert, 2016). The earliest recorded strain in the Asian lineage, P6-740 (Malaysia/1966), is a mosquito isolate, while all others are human isolates.…”

“…Currently in the Americas, transmission of the Asian genotype CHIKV [7–9] and East-Central-South African (ECSA) genotype [10] has been reported. According to reports of suspected and confirmed cases of CHIKV in America, the Pan American Health Organization [11] reported more than one million cases in the year 2014.…”

“…The resulting single polyprotein is cleaved into the structural proteins capsid (C), pre-membrane precursor (prM), and envelope (E), and the non-structural proteins NS1, NS2A, NS2B, NS3, NS4A, 2K, NS4B, and NS5 (Kuno and Chang, 2007). Prior genetic and phylogenetic analyses have identified two main ZIKV lineages: African and Asian, and the recent 21 st century epidemics have been traced to the Asian lineage (Faye et al, 2014; Haddow et al, 2012; Lanciotti and Lambert, 2016). Despite circulating throughout Africa and Asia for the latter half of the 20 th century, ZIKV infections were not associated with significant human pathology until now.…”
