The objective of this study was to determine the genetic diversities of major rice blast resistance genes among 84 accessions of aromatic rice germplasm. Eighty four accessions were characterized by a dominant 11 set of PCR-based SNP and CAPS marker, which showed the broad spectrum resistance and closest linkage to seven major rice blast resistance (R) genes, Pia, Pib, Pii, Pi5 (Pi3), Pita (Pita-2), and Pi9 (t). The allele specific PCR markers assay genotype of SCAR and STS markers was applied to estimate the presence or absence of PCR amplicons detected with a pair of PCR markers. One indica accession, Basmati (IT211194), showed the positive amplicons of five major rice blast resistance genes, Pia, Pi5 (Pi3), Pib, Pi-ta (Pi-ta2), and Pik-5 (Pish). Among 48 accessions of the PCR amplicons detected with yca72 marker, only five accessions were identified to Pia gene on chromosome 11. The Pib gene was estimated with the NSb marker and was detected in 65 of 84 accessions. This study showed that nine of 84 accessions contained the Pii gene and owned Pi5 (Pi3) in 42 of 84 accessions by JJ817 and JJ113-T markers, which is coclosest with Pii on chromosome 9. Only six accessions were detected two alleles of the Pita or Pita-2 genes. Three of accessions were identified as the Pi9 (t) gene locus.

Rice cultivars exhibiting durable resistance to blast, the most important rice fungal disease provoking up to 30 % of rice losses, are very rare and searching for sources of such a resistance represents a priority for rice-breeding programs. To this aim we analyzed Gigante Vercelli (GV) and Vialone Nano (VN), two temperate japonica rice cultivars in Italy displaying contrasting response to blast, with GV showing a durable and broad-spectrum resistance, whereas VN being highly susceptible. An SSR-based genetic map developed using a GV × VN population segregating for blast resistance identified two blast resistance loci, localized to the long arm of chromosomes 1 and 4 explaining more than 78 % of the observed phenotypic variation for blast resistance. The pyramiding of two blast resistance QTLs was therefore involved in the observed durable resistance in GV. Mapping data were integrated with information obtained from RNA-seq expression profiling of all classes of resistance protein genes (resistance gene analogs, RGAs) and with the map position of known cloned or mapped blast resistance genes to search candidates for the GV resistant response. A co-localization of RGAs with the LOD peak or the marker interval of the chromosome 1 QTL was highlighted and a valuable tool for selecting the resistance gene during breeding programs was developed. Comparative analysis with known blast resistance genes revealed co-positional relationships between the chromosome 1 QTL with the Pi35/Pish blast resistance alleles and showed that the chromosome 4 QTL represents a newly identified blast resistance gene. The present genetic analysis has therefore allowed the identification of two blast resistance loci in the durable blast-resistant rice cultivar GV and tools for molecular selection of these resistance genes.

Blast disease caused by fungal pathogen Magnaporthe oryzae is the most severe disease of rice (Oryza sativa L). On an estimate it annually destroys rice, which can feed around 60 million people. Keeping in view the importance of the disease, various management strategies like controlled use of nitrogen fertilizers, application of silica and flooding of paddy fields are the practices in use to reduce the rice blast since long time. Improved chemical methods include utilization of copper fungicides, organomercuric and organophosphorus compounds. Some antibiotics e.g., Blasticidin S and Kasugamycin and many systemic and site specific fungicides including melanin biosynthesis inhibitors and plant activators were also utilized effectively for blast management. In the recent years leaf extracts of tulsi and bael have been found effective. Due to the highly variable nature of M. oryzae, exploitation of durable host resistance has remained a challenging job for plant pathologists and breeders. Lots of efforts have been made worldwide to study the variability in the pathogen and to find out the resistance sources. To date approximately 100 R genes for blast resistance have been mapped and 20 of these genes have been cloned in rice. Now, scientists are looking forward to develop durable resistant varieties through pyramiding of quantitative trait loci and major genes. Among the biocontrol agents, different strains of Bacillus spp. and Streptomyces sindeneusis are in use. The availability of rice and M. oryzae genome sequence data are facilitating blast resistance management program to new paradigms which includes isolation and characterization of R and Avr genes, development of noble fungicides, transformed bioagents, transgenic rice and durable resistance.
