Simple Sequence Repeat Markers in Genetic Divergence and Marker-Assisted Selection of Rice Cultivars: A Review

Abstract: Sequencing of rice genome has facilitated the understanding of rice evolution and has been utilized extensively for mining of DNA markers to facilitate marker-assisted breeding. Simple sequence repeat (SSR) markers that are tandemly repeated nucleotide sequence motifs flanked by unique sequences are presently the maker of choice in rice improvement due to their abundance, co-dominant inheritance, high levels of allelic diversity, and simple reproducible assay. The current level of genome coverage by SSR marker… Show more

“…Simple sequence repeats (SSRs) in the cp genome can be highly variable at the intra-specific level, and are therefore often used as genetic markers in population genetics and evolutionary studies (Dong et al, 2013, 2016; Kaur et al, 2015; Suo et al, 2016; Yang et al, 2016). We analyzed the simple sequence repeats (SSRs) in the cp genomes (Tables 2, 3, Tables S2, S3).…”

“…The popularity of SSR markers can be ascribed to a number of desirable genetic attributes including co-dominant inheritance, high reproducibility, robust amplification, multi-allelic nature, and wide genomic distribution in different coding and non-coding sequence components of genome (Li et al, 2004; Varshney et al, 2005; Parida et al, 2006; Miah et al, 2013). Furthermore, amenability of these markers to multiplex high-throughput genotyping makes them the prime choice for various plant structural, functional and comparative genomics applications (Ashkani et al, 2011; Luo et al, 2013; Zhang et al, 2014; Kaur et al, 2015). …”

“…Its use has involved studies of quantification and determination of gene diversity (Cardoso et al, 2014); characterization of Value for Cultivation and Use (VCU) (Cardoso et al, 2013), assisted selection (Alzate-Marian et al, 2005), among others. The SSRs have been widely used in recent years and had selected population studies and use of genetic resources in plants for breeding purposes because of their hypervariability and ease polymorphism detection (Li et al, 2015a;Li et al, 2015b;Kaur et al, 2015;Zhai et al, 2015).…”
