SMRT long reads and Direct Label and Stain optical maps allow the generation of a high-quality genome assembly for the European barn swallow (Hirundo rustica rustica)

Abstract: BackgroundThe barn swallow (Hirundo rustica) is a migratory bird that has been the focus of a large number of ecological, behavioural and genetic studies. To facilitate further population genetics and genomic studies, here we present a reference genome assembly for the European subspecies (H. r. rustica).FindingsAs part of the Genome10K (G10K) effort on generating high quality vertebrate genomes, we have assembled a highly contiguous genome assembly using Single Molecule Real-Time (SMRT) DNA sequencing and sev… Show more

“…Additionally, new scaffolding technologies, such as Bionano Genomics and high-throughput chromatin interaction mapping (Hi-C), allow the contigs to be assembled to the chromosome level (Burton et al, 2013;Lam et al, 2012). Recently, these technologies have been successfully applied in many genome projects (Formenti et al, 2019;Lind et al, 2019;Zhu et al, 2019), including several fishes (Cai et al, 2019;Ge et al, 2019;Gong et al, 2018;He et al, 2019).…”

“…We also removed reads shorter than 32 bp (MINLEN:32) or with an average quality score below 30 (AVGQUAL:30). We mapped the filtered read data to the European barn swallow (Hirundo rustica rustica) reference genome (Formenti et al, 2019) using bwa "mem" version 0.7.17 with default settings. We then sorted output BAM files and quantified mapping statistics using the samtools version 1.10 "sort" and "stat" tools, respectively.…”

“…The homogenate was passed through a 100 um nylon filter, fixed on ice for 30 minutes in 2 mL 100% ethanol, and centrifuged for 5 minutes at 2000 g. The resulting pellet was re-suspended in homogenization buffer and added to pre-warmed agarose to make 0.8% agarose plugs. High molecular weight DNA was extracted from the agarose plugs, labelled, stained, and imaged on a Bionano Saphyr system 40 . Further detail on de novo optical map assembly is given in Supplementary Note 2.…”
