The implementation of cost-effective monitoring programs for zooplankton remains challenging due to the requirements of taxonomical expertise and the high costs of sampling and species identification. To reduce costs, molecular methods have been proposed as alternatives to morphology-based monitoring. Metatranscriptomics can contribute to promote both cost-effectiveness and accuracy of biological assessments of aquatic ecosystems. Here, we describe and evaluate the construction of a metatranscriptome dataset from a pelagic crustacean zooplankton community. We sampled zooplankton in one marine station, named LW02, in the North Sea, in both winter and summer, and generated transcripts using Oxford Nanopore Technology (ONT), a third-generation nanopore-based sequencing technology. ONT is, uniquely, capable of sequencing RNA directly, rather than depending on reverse transcription and PCR, and applicable to be used directly in the field. We found that metatranscriptomics is capable of species detection, including screening for the presence of endoparasites, hence competing with morphological identification. Taxonomic analysis based on ribosomal 18S transcripts identified calanoid copepods, particularly Temora longicornis and Acartia clausi, as the most abundant community members. Moreover, up to 40.4% and 50.5% of all sequences could be assigned to predicted genes in the winter and summer sample, respectively. The most abundant mRNA transcripts with known function coded for essential metabolic processes. GO term annotation revealed that genes involved in glycolytic and translation-related processes were most expressed in the community. Although small in scale, our study provides the basis for future efforts to characterize the metatranscriptome of marine zooplankton communities and its application in biomonitoring programs.

Zooplankton are key players in marine ecosystems, linking primary production to higher trophic levels. The high abundance and high taxonomic diversity renders zooplankton ideal for biodiversity monitoring. However, taxonomic identification of the zooplankton assemblage is challenging due to its high diversity, subtle morphological differences and the presence of many meroplanktonic species, especially in coastal seas. Molecular techniques such as metabarcoding can help with rapid processing and identification of taxa in complex samples, and are therefore promising tools for identifying zooplankton communities. In this study, we applied metabarcoding of the mitochondrial cytochrome c oxidase I gene to zooplankton samples collected along a latitudinal transect in the North Sea, a shelf sea of the Atlantic Ocean. Northern regions of the North Sea are influenced by inflow of oceanic Atlantic waters, whereas the southern parts are characterised by more coastal waters. Our metabarcoding results indicated strong differences in zooplankton community composition between northern and southern areas of the North Sea, particularly in the classes Copepoda, Actinopterygii (ray-finned fishes) and Polychaeta. We compared these results to the known distributions of species reported in previous studies, and by comparing the abundance of copepods to data obtained from the Continuous Plankton Recorder (CPR). We found that our metabarcoding results are mostly congruent with the reported distribution and abundance patterns of zooplankton species in the North Sea. A B S T R A C T Zooplankton seasonality and its environmental drivers were studied at four coastal sites within the Northeast Atlantic Shelves Province (Bilbao35 (B35) and Urdaibai35 (U35) in the Bay of Biscay, Plymouth L4 (L4) in the English Channel and Stonehaven (SH) in the North Sea) using time series spanning 1999-2013. Seasonal community patterns were extracted at the level of broad zooplankton groups and copepod and cladoceran genera using redundancy analysis. Temperature was generally the environmental factor that explained most of the taxa seasonal variations at the four sites. However, betweensite differences related to latitude and trophic status (i.e. from oligotrophic to mesotrophic) were observed in the seasonality of zooplankton community, mainly in the pattern of taxa that peaked in spring-summer as opposed to late autumn-winter zooplankton, which were linked primarily to differences in the seasonal pattern of phytoplankton. The percentage of taxa variations explained by environmental factors increased with latitude and trophic status likely related to the increase in the covariation of temperature and chlorophyll a, as well as in the increase in regularity of the seasonal patterns of both temperatura and chlorophyll a from south to north, and of chlorophyll a with trophic status. Cladocerans and cirripede larvae at B35 and U35, echinoderm larvae at L4 and decapod larvae at SH made the highest contribution to shape the main mode of seasonal pattern of zooplankton community, which showed a seasonal delay with latitude, as well as with the increase in trophic status.
