VirtualPlant: A Software Platform to Support Systems Biology Research

Abstract: Data generation is no longer the limiting factor in advancing biological research. In addition, data integration, analysis, and interpretation have become key bottlenecks and challenges that biologists conducting genomic research face daily. To enable biologists to derive testable hypotheses from the increasing amount of genomic data, we have developed the VirtualPlant software platform. VirtualPlant enables scientists to visualize, integrate, and analyze genomic data from a systems biology perspective. Virtua… Show more

“…We compared the list of misregulated genes in the rsa1-1 mutant to a list of 3,186 genes regulated by the synthetic auxin naphthalene-1-acetic acid in the root (26). We found significant overrepresentations of the intersections of auxin-regulated genes with genes misregulated in the rsa1-1 mutant for both of our datasets (P < 0.001), compared with random generated gene lists of the same size (27,28), further suggesting a rsa1-1 role in auxin homeostasis. To further test whether expression of RSA1 mRNA is causative to changes in root allometry, we tested whether natural variation in RSA1 activity is correlated with changes in PC2 COL .…”

“…To simplify the analysis of our results and to provide an initial insight into how AFB3 regulates gene expression in response to nitrate, we analyzed our data using the Sungear tool (18) available at the VirtualPlant webpage (http://www.virtualplant.org) (19). Sungear allows for the visualization and analysis of multiple datasets to identify genes that are unique or are shared by different gene lists (18,20).…”

“…The functional processes impacted by IMI, CLO, and SA were determined using MapMan (16) and BioMaps in Virtual Plant (17). Results with the three compounds were qualitatively similar, but the magnitude of the response (number of genes associated with a given process) was consistently greater with IMI treatment compared with SA and CLO.…”
